The Battle Tower, located in the Battle Park, is a Battle facility where the goal is to defeat a great variety of Trainers without losing.
Unlike previous versions of the Battle Tower, this one has two difficulty modes: the Regular Class and the Master Class. Beating the Regular Class is required to access the Master Class. The two classes have different mechanics.
In both classes, the player will battle in sets of 7 battles each. Players can take breaks and change their teams if they choose until reaching Battle 5, at which point they can no longer take breaks. This means the last three battles of any set have to be conducted with the same team.
The goal of the Regular Class is to win 49 matches in a row (7 sets). The power of the Pokémon used by the Trainers increases every set. At the end of sets 3 and 7, the player must battle Tower Tycoon Palmer, whose teams are shown later in this page.
The goal of the Master Class is to win sets to increase the player's Rank from 1 to 10, with the ultimate goal being to complete a set of 7 battles at rank 10 without losing. Although the Master Class tracks the player's total win streak, and a loss will set the current streak to 0 and end the current set, this does not mean the player will return to Rank 1. The player's rank will always be reduced by 1 for a loss, and multiple losses may be required to trigger this reduction. The details are shown below.
| Rank | Losses required to lower rank |
|---|---|
| 1 | N/A |
| 2 | 5 |
| 3 | 4 |
| 4 | 4 |
| 5 | 3 |
| 6 | 3 |
| 7 | 2 |
| 8 | 2 |
| 9 | 1 |
| 10 | 1 |
After reaching Rank 10, the player can continue battling at Rank 10 indefinitely (unless their rank is lowered).
The player will receive Battle Points for completing sets of 7 in both the Regular Class and Master Class. In Master Class, the player will also receive item rewards. The rewards are shown below.
Winning against 100 Trainers in a row in Singles or Doubles in either Class will also give the player a star for their Trainer Card.
Defeating Palmer (Singles only) will always give the player 20 Points for that round, instead of the number shown in the table below. This affects Sets 3 and 7.

The Battle Tower has options for Single Battles and Double Battles. In the Regular Class, Double Battles are against one Trainer, and in Master Class, they are against two Trainers who each use two Pokémon.
The player can enter three Pokémon in Singles and four in Doubles.

| Kyogre | Groudon | Rayquaza | Jirachi | Deoxys |
| Dialga | Palkia | Giratina | Phione | Manaphy |
| Darkrai | Shaymin | Arceus | Eggs |
Achieving certain milestones in both the Regular and Master Class will allow the player to fight specific characters, referred to here as Boss Trainers.
In the Regular Class, the Tower Tycoon, Palmer, is battled first after 20 battles and again after 48. He will always use the same three Pokémon in each of his battles, but they can be in any order. His teams are as follows:
